Transcription at the rDNA locus in yeast. (Modification analysis)
Using the data in the mod BAM file given to you, which was constructed from the data of the study below, try to construct the histogram Fig. 6B or an approximate version of it. You can produce a qualitative or a quantitative answer and use any tool you have learned in the course. We suggest formulating a plan and then executing it.
The article in question is Mark Boltengagen, Daan Verhagen, Michael Roland Wolff, Elisa Oberbeckmann, Matthias Hanke, Ulrich Gerland, Philipp Korber, Felix Mueller-Planitz, A single fiber view of the nucleosome organization in eukaryotic chromatin, Nucleic Acids Research, Volume 52, Issue 1, 11 January 2024, Pages 166–185, available at this link. The article is open access and must be freely available to you; if not, please talk to an instructor if you are a live-course participant. The source data in that study was in BED files, but has been converted into a mod BAM format for this course.
If you finish the question and have spare time, you can visualize the loci of Fig. 7 from the paper using IGV and the BAM file given to you.
